Her first antibiotic was Metronidazol and her recent antibiotic is amoxicilina with Clavulanato potasico.
She is not on an anti-fungal cream for the lesion.
She was on drops for the ears at first but the vet said she did not need them anymore.

Metronidazole is for chronic diarrhea or for coccidia, she wouldn't need that now unless a fecal determined bacteria in her GI tract, or coccidia, giardia, etc. The clavamox is appropriate at this point, but may not be targeting the oral infection, or the infection was so severe, it is taking time to resolve. If the CBC indicates infection, this could be just about anywhere and any type of infection, it could also be inflammatory response. Were Cleo's lymph nodes ever checked, were they ever enlarged?
Until your vet determines what the lesion is, I would only use vitamin e oil on it (just a drop)....it could be flea allergy dermatitis, a food allergy, a slow-healing wound.

I added these things to my list of questions and will reply soon.
She has no fleas or visible parasites. Never has since day one. Actually, the lesion was not even on her when we first got her. It appeared after a few days. I think it will be a few weeks before we get the results back from that. This is what the cream contains we are using on her: It's a pretty basic all around cream we use here on people and animals for just about everything. It's OTC.

For me it feels like the oral infection is getting better but is being replaced by this respiratory problem.
She has no fleas or visible parasites. Never has since day one. Actually, the lesion was not even on her when we first got her. It appeared after a few days. I think it will be a few weeks before we get the results back from that. I spoke with the vet on the phone and she said that Cleo does have rhinotracheitis, calcivirus and conjunctivitis. The eyes are not that runny though. Shen I do see a secretion it's more wattery like and comes from the nose. She said her lymph nodes were not inflamed.
I will speak again with her tomorrow, for now she said to keep her on the antibiotics she is taking. The clavamox.

I googled those things and it looks like if she gets well again she will be a latent carrier. I will have to find her a home without any other cats.

She's feeling better. Her appetite is increasing. I guess these antibiotics are really helping.
As soon as she gets well I would like to do the vaccines, de-worming and dental and another bath. Then a new home.

If the oral ulcers seem to be healing (albeit slowly), this could have been caused by the calicivirus...your vet is treating it appropriately. Once the ulcers heal, she will of course need to take a closer look at Cleo's mouth, teeth, etc to determine if extractions may be necessary.
Rhinotracheitis (herpesvirus) usually runs it's course after about a week, but immunosuppressed cats may take longer to heal (stress is a precursor to both herpes and calicivirus reocurrances). Calicivirus takes longer, depending on the signs and symptoms and response to treatment. Unfortunately, yes, both conditions can reoccur during times of stress and the other cats could be exposed if they are allowed contact.

I have had her 19 days so I am hoping things should be clearing up quickly.

Just a little Cleo update...
She's gaining weight, eating more and her rash is going away. The hair is starting to come in and she has stopped itching.
She does not sniffle or choke anymore when she eats and I think the infection is pretty much gone. She will be on antibiotics until Monday morning and next week we will look into her dental, which should make her feel loads better because her teeth are just terrible. Then the vaccines after that, bath and de-worming. Then she will be ready for a new home. Now to find her a home in two weeks. This is not going to be easy.
