Screaming cat

I have two cats one male, one female who have been living together for over 3 years. About a month ago I woke up at 2 am to the female cat screaming and hiding from the male. I immediately seperated them and went back to bed after checking to see that they were both ok, which they were.
The next morning when I went to let out the female cat she freaked out again so I let her be. Her behavior went on like this for a few days so I called my vet. I took her in and found out she had a urinary tract infection which I treated for a few weeks. She is no longer on the medication but STILL freaks out everytime she sees the male cat. She hisses, growls, and will scream if he gets anywhere near her. He doesn't seem to care about her behavior, but I think they are both lonely during the day because they have to be kept seperate.
My vet had no idea as to why she would suddenly act like this. Nothing has changed in the household. This is tearing my household apart and I don't want to get rid of either cat. PLEASE HELP!!!

I`m just curious. Is she spayed? Maybe the infection gave her pain, and the male tried to ply/jump/breed her. Then she would connect contact with him with fear of more pain.

How old are they?

Are they spayed and neutered?

Do you ever see the male intimidate the female in any way?

Are they kept indoors only?

Other than oral antibiotics used to treat the UTI, what other medications were prescribed?

Have you kept them seperated for over the three weeks? If so, have you let them both out so they can begin sharing the same space together? Generally, if there is an instance where one was intimidated by another, seperation is only necessary for a short duration, no more than 15 minutes at a time. If they've been completely seperated all this time, that could be a major part of the problem. Typically, they will work this out amoung themselves, with little intervention from you.

You should also get a recheck for your female, were urinary crystals suspected? If so, this needs to be monitored closely, frequently!
